Table 1 Assessment of the SDs assembly quality for different tools (columns) in various evolutionary topologies generated by PhaseDancerSimulator (rows). For each tool and toplogy: (i) upper cell contains Phred Quality Score (Q) - the larger value the lower error frequency in the assembled sequences; (ii) lower cell contains a percent of correctly resolved SDs (the expected are sequences from the leaves of the assessed topology). The comparison was evaluated for the following parameters setting of PhaseDancerSimulator: coverage 40x, sequencing error 15%, SD sequence identity 99.5%, average read length 18 kb, read length standard deviation 3 kb, and the simulated SD contig size 0.5 Mb. Timeout - the computation time exceeded 96 hours; N/A - not available, the assembly process failed; a four shorter SDs were assembled instead of the two excepted
